It re-orients the structures to superimpose this expanded set and iterates until no more pairs coincide in 3D. This process is restarted for every 7 residue window in the seed alignment. The output is the maximal number of atoms found from any of these initial seeds. This statistic is converted to a calibrated E-value for the similarity of the proteins. Mammoth makes no attempt to re-iterate the initial alignment or extend the high quality sub-subset. Therefore, the seed alignment it displays can't be fairly compared to DALI or TM align as it was formed simply as a heuristic to prune the search space. (It can be used if one wants an alignment based solely on local structure-motif similarity agnostic of long range rigid body atomic alignment.) Because of that same parsimony, it is well over ten times faster than DALI, CE and TM-align. It is often used in conjunction with these slower tools to pre-screen large data bases to extract the just the best E-value related structures for more exhaustive superposition or expensive calculations.

== Side effects == The side effects of EMP overall have been described as relatively severe. The most common side effects of EMP have been reported to be gastrointestinal side effects like nausea, vomiting, and diarrhea, with nausea and vomiting occurring in 40% of men. They are usually mild or moderate in severity, and the nausea and vomiting can be managed with prophylactic antiemetic medications. Nonetheless, severe cases of gastrointestinal side effects with EMP may require dose reduction or discontinuation of therapy. Although nausea and vomiting have been reported to be the most common side effects of EMP, gynecomastia (male breast development) has been found to occur in as many as 83% of men treated with EMP, and the incidence of erectile dysfunction is possibly similar to or slightly less than the risk of gynecomastia. As a rule, feminization, a gynoid fat distribution, demasculinization, and impotence are said to occur in virtually or nearly 100% of men treated with high-dose estrogen therapy. Decreased sexual activity has also been reported in men treated with EMP. These side effects are due to high estrogen levels and low testosterone levels. Prophylactic irradiation of the breasts can be used to decrease the incidence and severity of gynecomastia with estrogens.

== Career and research == After a postdoctoral training fellowship at the University of Bristol, Robinson took up a junior position in the mass spectrometry unit at the University of Oxford, where she began analysing protein folding. Robinson and colleagues successfully captured protein folding in the presence of the chaperone GroEL, demonstrating that at least some aspects of protein secondary structure could be studied in the gas phase. Robinson was the first woman professor in the department of chemistry at both the University of Cambridge (2001) and the University of Oxford (2009). Her research demonstrated that electrospray ionization mass spectrometry could be used to study proteins and other complex macromolecules in the gas phase. In addition to her contributions to the study of protein folding, Robinson has studied ribosomes, molecular chaperones and most recently membrane proteins. ==== DEA Data ==== In July 2019 the Washington Post and the Charleston (WV) Gazette-Mail gained a court order after a year-long battle with the Drug Enforcement Administration (DEA). The order allowed the Post access to the DEA Automation of Reports and Consolidated Orders System (ARCOS), a system that traces the manufacture, distribution and retail sale of every pain pill in the US. The Post's analysis of the data indicated 76 billion oxycodone and hydrocodone pain pills were distributed throughout the US 2006–2012. 57 billion (75%) of these pain pills were distributed by these companies: McKesson Corporation, Walgreens, Cardinal Health, AmerisourceBergen, CVS and Walmart. Nearly 67 billion (88%) of the drugs were manufactured by SpecGx, a subsidiary of Mallinckrodt; Actavis Pharma; and Par Pharmaceutical, a subsidiary of Endo Pharmaceuticals. The greatest number of pills/person were found in West Virginia – 66.5; Kentucky – 63.3; Tennessee – 57.7; and Nevada – 54.7. The highest opioid overdose rate 2006-2012 was in West Virginia.
